First, order the ship to dock at the nearest shipyard. Bring up the ship's command console ('C' while the ship is your current target or is selected on the sector map or property menu). From there go to "Navigation" and then to "Dock at...", select the sector, and then select the shipyard.
The ship will then travel to the shipyard and dock with it. Once the ship has docked you can trade with the shipyard; the ship you want to sell should now be in the trade menu. Use the left [ Cursor key ] and then press the [ Enter ] key to sell it.
Note that to trade with the shipyard you will need to be personally docked there, or have the Trading System Extension software installed on your personal ship. Also, note that you can't sell the ship you're currently in!
