What can I capture?

You can capture all fighter class ships (M3s, M4s and M5s) and freighters (TSs and TPs) including the Goner ships. M6s can only be captured when spawned in assassination missions and Xenon Ks only in missions where you transport someone and there is a Xenon threat. For both of these you will need to have a good combat rating. Other large ships cannot be captured. Note that you also cannot capture some of the plot-related ships!
