What's the difference between starting a new game and starting a new custom game in the X² universe?

There is no plot in a custom universe. This means the game turns into a open ended with no storyline to follow. It may make it harder as you will not get any of the goodies you may in the plot, but it allows you to do whatever you want to do without the game sending you messaged to remind you about the plot.
