It's automatic once you're close enough.

Target the pirate base and close to within 400m or so. Note that the base is quite big, so you need to check the distance on the HUD rather than just by eye.

Once you're in range a subtitle should appear that shows the progress of the scan. When it reaches 100% the mission step should be complete.
